In almost every other situation or any other mission, we would heavily recommend the 3rd Generation Tracting Deluxe. It's light-weight, durable, comfortable, everything you could possibly need as a missionary. However, your situation is unique.
Japanese Etiquette
Shoes are not worn inside homes. There is generally an area called a genkan, it's basically a mudroom. Just a place where shoes are placed and then typically replaced with slipper like shoes called uwabaki. A lot of times just wearing socks will be fine in most casual situations.
